How about a separate utility, outside of GEMS, just to upload audit logs?  Each audit log would be identified with the vote center/machine ID combination, then logged to large capacity media such as CD.  Audit logs uploaded in this manner would not be incorporated into GEMS.

It is also going to increase (potentially double) the upload time for each vote center.
I don't see it as part of the election night upload, but rather as an upload of the audit during the canvass period where you have 10-29 days to get the "official" results.
 
Not practical, IMO.
 
One of the key advantages to the GEMS design is that there isn't a "canvas" or even "test" phases.  You upload, you print reports, you go home.  They are all the same administratively. 
 
You are talking about is new tools upload just upload the audit logs, reports and administrative dialogs to track which audit logs are uploaded and which are not, and whether they are in sync with the latest ballots uploaded.  Not to mention the fact that the time you really want the log to find out what the hell went wrong is election night.
 
Its gotta ride with the ballots, or not at all.
